Eight months ago, Spider-Man was killed in an explosion orchestrated by HYDRA, leaving behind his mourning friends and family.
Eight months ago, Peter Parker opened his eyes in an underground bunker, in a room with Director Fury.
The only one who knows of Peter’s continued presence in the land of the living is Fury himself, and he offers Peter a proposal— becoming an undercover SHIELD agent.
Fury's motivation: a HYDRA computer disk containing critical information– and Peter (enhanced, anonymous, and seemingly deceased) is the perfect undercover agent.
Peter’s motivation: protect his friends and family, and continue his duties as Spider-Man, in order to take down one of the most infamous supervillain organizations in the world. No biggie.

Peter was happy for Tony, he was. His mentor had proposed to Pepper Potts, and as Peter resided on the balcony, he couldn't help but reminisce over his love for the other man, and wish that it had selfishly been him in that pristine white dress earlier that night.
He was perfectly content with carrying his secret to the grave, but found that maybe he wouldn't have to when a certain greying and goatee-sporting man walked out to join him--carrying a glass of expensive whiskey and a few secrets of his own.

One day, Mr.Stark starts acting strange. Peter doesn't think anything of it, the man was peculiar to begin with. But as days pass, he starts acting weirder and behaves in a rather questionable manner. Everyone notices and they try to put the puzzle pieces together bit by bit.
Mr. Stark does nothing but hinder this process. Eventually, Peter realizes that they've been trying to complete the wrong puzzle set all along and all the pieces proceed to draw a very different conclusion.
