Thor and Loki (both are adults) are secret lovers. They've been in relationship for a while, and they really love each other.
One day a delegation from Vanaheim arrives. Their relationship with Asgard hasn't been good lately; while their king is loyal to Odin, there are people in his kingdom that want to be independent from Asgard. Most people know that it won't do much good to Vanaheim, but a group of revolutionists keep spreading their ideas.
They manage to find some more-or-less good decision. But then the old king sees Loki and secretly admires the young, beautiful prince for hours. He can't help but suggest Odin an arranged marriage, saying that the presence of an Asgardian consort in Vanaheim can make things better. He's a widower, already has heirs, so it doesn't matter to him if Loki gives him children. Odin thinks that it makes sense. He announces that Loki is to marry the king of Vanaheim.

Yes, I want a prehistoric AU with those two. I mean living in caves, having a simpler speech, stone tools, fleas, etc.
Thor's tribe destroys another tribe because they couldn't agree about their territories. Loki, a son of the leader of that tribe, survives, but he gets captured and enslaved.
People of Thor's tribe dislike Loki, who's scared and all alone among them; he's an alien to them. But very soon Thor becomes possessive and protective of him (also, he claims him). And those who challenge his choices get roared at and also get a stone hammer to their heads. He's their leader and he won't tolerate his decisions being questioned (I don't mind if Odin is in the story, but he's no longer a leader, because he's too old).
What of the genre... I prefer drama (humour is not my thing). Also, please, sex between Loki and Thor, which at first is, most likely, dub- or non-con, considering the time we are talking about.
+1000 Frigga looks after Loki and takes care of him when Thor is away (hunting, for example), because she knows that Loki is important to her son, and Loki gets attached to both Thor and her.

Loki is not a runt. He's what the Asgards would call an ice maiden, naturally much smaller than the traditional Jotun. But Ice maidens are by far the most fertile (and prettiest). They are also really rare. So when one does finally get born it is given to the king as a mate. This has been tradition for so long that now, only the child of the king with an ice maiden can claim the throne as true heir.
Loki was born right at the end of the war and was given to Laufey as his betrothed. That's why he is marked with Laufey's family scars, it was a part of the ceremony. The final stage of their marriage is the consummation which would have happened when Loki came of age.
Then Odin showed up, totally misread the scars and took Loki away.
Fast forward to the events of the movie, only this time Laufrey sees Loki get grabbed and turn blue. He realises what has happened and grabs Loki off the battlefield to claim him before Thor figures out what is going on.
Story in answer to a prompt on Norsekink:
Let us assume that Thor, being big with golden hair and blue eyes is the Asgard ideal man.
Now let us assume that Loki is not. He's got the height but not the muscle, his hair is black and what's with the green eyes? Green? Seriously, yuk!
Anyway, due to everyone on Asgard thinking Loki is actually quite hideous he has never managed to talk anyone into going to bed with him, either as a one night stand or a serious relationship. He tried hard in the beginning but the constant polite declines (and private ridicule that he listened in on) were too embarrassing and hurtful and eventually he just stopped trying.
Okay, so Loki's got the worst self esteem in history and is convinced he's the ugliest thing ever to walk Asgard. Now he's on Earth and fighting the Avengers.
