After the Reapers were defeated, the galaxy is being rebuilt and so John Shepard and Kaidan Alenko don't always get the chance to be together. So, they worked to "modify" the OmniTool using the programming for the quarian Nerve Stim Pro for those times when they're worlds away and the sound of each other's voice is a bit too frustratingly basic.
And of course, Shepard turns slightly Renegade on the Major and decides to use his powers for evil. :)
