They don't know how it happened but the next day, Phil Coulson disappeared. When they find him two days later and hundreds of miles away from Stark tower, all his memories are gone.
Medical told them he had serious amnesia. Clint got them to let him out under special circumstances.
He doesn't remember any of them. Not Captain America, not Tony and definitely not Clint.
