Using sex as a weapon – a means to gain trust and favors – has always been a necessary part of an agent's skill set. Clint accepted this. It's the additional submission to his handlers which made him feel uncomfortable, but having nowhere else to go, he tried to compartmentalize it as just another part of the job.
After joining SHIELD, he was relieved that those particular duties would no longer be required of him – until he was betrayed.

Phil has a bad feeling about this mission, like Obi-Wan levels of bad feeling. This is a kid. A kid who's taken out some of the deadliest men in the United States, true, but a kid nonetheless. This kid doesn't seem to give a shit what happens to him. A mad dog who doesn't know to get out of the way when a car's headed for it.
He's not afraid, and that's why he's dangerous.
