Characterization is definitely the biggest pothole when working with a decidedly alternate continuity from the one most of the fanbase follows (since this premise without a doubt hinges on using the 2003 anime plot), even beyond the unavoidable little differences in reader experience. As an analyist, the fascinating thing to me about the two versions of the FMA world is studying the "remix" effect as the 2003 series took story elements that were functionally the same and literally recombined them into something entirely different. It didn't just create a radically different plot, but a subtly (or sometimes overtly) different setting and character scheme. As a writer, though, picking what to pull from that setting and how to meld it with the version more people are familar with feels like walking a tightrope, so it's always nice to hear that belief was successfully suspended! ^_^
